Perspectives are strange. I have to love a building that has gables but doesn't the roof usually follow the line of the gable?
The lower church is where St. Francis is buried. The cathedral is built on top of it.

St. Francis of Assisi is buried in the crypt of the Papal Basilica of Assisi. Above this simple crypt is the church of St. Francis, on top of which is the Basilica.
